The game begins with Dr. Doom and the Masters of Evil launching an attack on the U.N.N. Alpha of S.H.I.E.L.D .. Nick Fury sends a distress call to all available superheroes to assist them. Along with the other heroes, they save the Helicarrier from the forces led by Scorpio, Bullseye, Winter Soldier, Radioactive Man, and Fin Fang Foom.
